I had it explained to me one time why you did not need to level an EQ, just do a polar alignment and press on. It seemed to make sense at the time. Now I have an alt/azm mount. Does the same hold true? If you do a two star alignment should it matter if the box is level?

According to Sky Commander and Argo Navis, no. But I do anyway. I also think that you must level a GEM mount, it says to do it right in the manual, before a polar alignment is performed. Go figure.
